Kion Etete and Sam Hoskins hit first half goals, the former after an error from Boro's on loan keeper Joseph Anang, before Fraser Horsfall made the game safe after the break as the Cobblers eased into the play-off positions to cap a miserable evening for Alex Revell's side.
The defeat leaves Stevenage in 20th place, a worrying two points off the relegation trapdoors.
The club have notched only one win in their last five league games and only three this season, with the first two coming back in August.
Boro host Leyton Orient on Saturday in a crucial clash at the Lamex.
